I am fairly new to this game and am having a problem with some of the rules associated with Rep and networking. Are Rep scores the same as network skills? If I spend 25 points on two rep scores with my initial 50 rep points at character creation does that mean I have two Networking [appropriate rep] skills at 25 as well? If so does Networking/Rep get purchase with the Rep cost when spending the 1000 Customization Point allocation?
Or are the two scores separate traits?

Your networking scores and your reputation scores are completely unrelated to each other. It is generally advisable that if you have a high reputation score in a particular area, you should get the Networking skill to use it.

No, they are not the same.
No.
They are separate.
Rep and networking are even listed in different sections of character creation (and the books), with different formula's for how you buy your score in them. Hell they ever represent different aspects of your character. one if how liked/respected/known you are, and the other is how good you are with using that, and navigating social systems. related but not dependent.

the reputation score is more or less the "value" people give to your word, how trustworthy you are to this or that group. you may come as a total jerk to some people but your get the job done, and people know that, so your rep for that group is at a good level. People may not like you but they know if you say something you put your money where your mouth is and do what you said you'd do.
At contrario, you can be the sweetest person on the habitat, and people love you for that, but won't ask anything or do much favor to you because as soon as you said you'd do something, you forget about it and let them down. Your rep level is lower because of that.
having good networking skills means that you know how to make use of your reputation, you know the right person to ask for a favor, you know a guy-who-knows-a-guy-whose-brother-in-law-has-access-to-restricted-fabber-blueprints.
Networking skill can also be used to determine if helping somebody could be beneficial to you in the long term. You are new on a habitat? if you have good networking skill in a field, you know where you're likely to find the help you need or how to gain rep in this new place.
