How do some of you work out permits for guns or other restricted items in the inner system? Cost and whatnot.
Or point me to where it talks about this in the rules?

Some things, a GM is just going to have to wing. Permits for restricted items, along with permits to operate equipment, are one of those things.
Also, the inner system is spectacularly corrupt. If you're in good with the local power structure, you can get away with a lot. If you have an @-Rep score, they'll fuck you over even if you scrupulously follow the letter of the law.
do you make your players purchase C&C permits for weapons? or do you assume the permit comes with the legal purchase of the weapon?
My players characters' are currently ranking on the list of Overwatch's 100 Most Wanted on Mars for having conducted a nakedly aggressive raid on a Shui Fong hotel in order to rescue the ego of a Firewall Sentinel, which they covered up by recruiting a handful of Scum to launch an even more nakedly aggressive raid on the hotel to liberate those held in indentured bondage.
That said, in general terms, it would depend on the game type. If the characters who are owning these weapons are in good with the authorities, then yes, I assume they smoothed all that out without any additional hassle. If they're not in good with the authorities, then I'm assuming they're using fake IDs which purportedly have all the correct documentation, etcetera. Or else the weapons are completely undocumented and bought off the black market/manufactured by the characters themselves.
