I am about to join a new EP campaign soon and I wanted to play a Bounty Hunter/Ego Hunter character and was wondering what options would be to choose for the character like Factions, Background and especially Morph? Also would universe still need bounty hunter types?

There does appear to be bounty hunters still running around.
Reasons to why bounties still exist (that I can think of at the moment):
-Indentured workers have run off with bodies they don't yet own (a hypercorp might have been generous/foolish enough to supply a body before the contract was over).
-Some jerk was responsible for destroying a habitat (one of the few capital punishments that do exist in that setting. When you want someone final dead, you need to find all their backups).
-An ideological activist/terrorist (or a number of them) might have been responsible for a number of troubles (ie anarchist vs hypercorp).
-A particularly troublesome threat to the future existence of transhumanity is out there some where but the people who can deal with the problem properly don't know where to look.
I'm not an expert on bounty hunting, but in the Eclipse Phase setting, I imagine that a lot of bounty hunting jobs involve finding credible proof of where the target is, not capturing targets. Considering that in many habitats, attacking one target might bring the unwanted attention of the entire habitat, you might want to avoid disturbing the bee's nest. In fact, for organizations who deal with existential threats like firewall, they would rather you didn't bother them so they don't set off the next threat to transhumanity as their last act. They'll take care of things themselves.
Besides, a lot of police work in EP involves surveillance as opposed to dealing with crimes directly. Once they figure out who you are, why you are doing something, where you are going (or watch you go somewhere), when you are most likely to have your guard down, etc. then they'll act to apprehend you (assuming they rather catch you now instead of figuring out who your friends are). A lot of the work is strategies and tactics, not who is the best in a fire fight.

You could be from any faction
You could be from any faction or background. If you're looking for mechanical+background that makes sense, I'd think Egos on the run are more likely to try to hide in an Autonomist hab than in plain sight on Mars? I'd go for Isolate/Anarchist or Barsoomian/Anarchist - you can start with a very high Networking:Autonomists with bonus skills. You're the guy they hire when the ego runs into the "wilderness" - literally or figuratively.
I'd get the Gargoyle morph (from Panopticon) because it doesn't have the Clanking Masses and Uncanny Valley traits (you might need to succeed at the occasional social skill roll face to face). If you're up for it, I'd also buy a swarmanoid morph with some stealth upgrades.
Of course if you're going to be egocasting all over the place, cheaping out on your morph might make sense.
