Sorry if this is the wrong section to post this in, but I'm learning the system and would appreciate help with a character. Basically trying to figure out how I might build a nanotech specialist. I know the basics like a good fabber / nanohives and programming skills, but not sure what else might be useful. Also, would it be odd to use the hologram generator and sound system along with programming to for example create the appearance of a nasty monster gnawing at the enemy while a disassembler swarm eats away at their armor?

Secondary Skills!
Programming helps you control the nanobots, yes, but consider how you are going to get them in the first place. Part of EP's deal is that you will often be cut off from your starting gear, so having the skills to re-gain that stuff is important.
If you want to focus to be entirely on nano programming, consider investing in Scrounging as well as the Hardware skills needed to build nano tech. If you don't mind spreading your concept between multiple roles, you could also invest in two or more Networking skills, to get the raw materials. I'd also keep in mind that nano tech can be subverted (kind of a big deal in the setting), so having Infosec to counter hackers and Interface to NOTICE hackers is very helpful… and lets you have a secondary role without requiring a second "good" attribute besides Cognition.
Also remember that in this setting, nanotechnology is not embraced everywhere. In very conservative places like the Lunar-Lagrange Alliance or the Jovian Republic, unapproved use of nano tech (which, as mentioned before, can be hacked and can seriously hurt people) will get you canned. Either check with your Game Master to make sure you aren't going to those settings beforehand, or make a character who is not afraid of breaking a few laws.

Is there any particular morph or specific equipment you feel might help with the job?

Certain Flexbot modules (The
Certain Flexbot modules (The Beekeeper mostly) would help, as they're nanotech specialized morphs. COG boosting morphs would also help, as programming can't be defaulted, and is COG based.
Due to some weirdness in the rules, you really only need programming to be good at nanotech, as by RAW programming is the only important skill for designing blueprints, and it also used to program nanobots.
Using holographic illusions would be odd, but odd is pretty common in EP, so it'd probably fit in. A lot of people, particularly people those specced for combat will see right through them though, as enhanced vision/electrical sense/sonar/radar will all show them to be fake. It would take a lot longer, but this is a COG using build already, so becoming a decent hacker and going for AR illusions could be much more convincing.

The mention of flexbots got me to do some research on them, and now I'm wondering how a flexbot with that fake organic skin thing would work.

Poorly IIRC, unless it opted to not use the best part of being a Flexbot, the shape adjusting parts. The first time it did, it would rip its skin apart. Fixable and unharming but not useful. Easier to just get a Steel, put a skin on it (T-80/Arnold Terminator) style, then install nanohives (specialized hive is a shotgun shell size, the general hive could fit in a normal sized transhuman figure).

there are also different kind
there are also different kind of nano specializations. nanoecology is a budding academic field for the study of wild nano bots and what the titan designed goo is doing out in the white zone and earth. there are probly demolition and construction psecializations. Also remember that constructing with nanotech takes a long while, so investing in areas to expedite that would be a good idea. Also keep some emp grenades on you just in case.
