Character creation mentions adding your aptitude bonuses to your learned skills before the 1000 CP are spent. My question is what constitutes a learned skill? Are we talking only the skills that your background and faction give you, or is a learned skill any skill that you put points in to?? Thanks ahead of time for any answers

If it is before using the 1000 points, it refers to those you gain from background and faction. In any case, as soon as you buy the first point in any skill you get all your aptitude bonuses on with it as well, so there is really no difference.

Every character has a basic ability to use every skill - these are your natural ego Aptitudes. This natural ability is augmented by morph bonuses. The 'learned' part of learned skills refers to any training you have above and beyond that natural (ego plus morph) point. Thus, every skill you put points into (or that get bonuses from Background and Faction) is a learned skill. Example: If your ego has SOM at 20, and your starting morph is a Fury, your 'natural ability' in SOM-based skills at character creation is 30. If you spend CP to add to a SOM-based skill (or get a Background/Faction bonus to one), the base that you start from is 30, and it's considered a learned skill.

Actually morph bonuses have no effect on the cost of skills, being applied after -- Buy skills starting from your ego's aptitude (In this example, Unarmed Combat at 21 would cost 1 point, but you'd treat it as 31 for rolls while in the fury morph -- Unarmed combat at 60 would cost 40 points, even though the Fury morph boosts the effective skill over 60, the morph bonus has no effect on skill cost)
