GMing advice needed: My players, please stay out.
Alright, so... To start off with, my players are on the Get Your Ass to Mars Swarm, outbound from Mars in early 10 AF to Titan. They just de-assed Mars after they investigated a missing Firewall Sentinel, burnt down a Triad hotel and rescued over 140 indentures from slavery, and captured a TITAN-built antimatter warhead and a destroyed four large canisters of terrifying TITAN nanites. In my last game, my players had their first brush with possible active, hostile nanotech. It turned out to be nothing particularly dangerous to them - Saboteurs injected into a half-dozen pods by a compromised medbot that went to work utterly scrambling the cyberbrains, mesh inserts, puppet socks, etcetera; this was all part of a murder plot to wind up in possession of the sole copy of one of the victim's ego. However, when someone says "hostile nanotechnology," even on a Scum Swarm, people jump. So what happened was that the local medical collective (Fix Your Ass Right Up, FYARU,) sent medics with sealable, portable nanite-containment coffins, and plenty of Detector nanites to check everything out. My group were checked out (because of course they were checked out!) and got a clean bill of health, as did the NPCs who survived the incident, the airlock in which it took place, etcetera. All except one of my PCs. The combat-monkey async with the heavy weapons. She refused to let the medics inject her with a detector Swarm, and after being given a Big WTF, she ordered her implanted nano-defense system, a set of Nanophages and a Guardian Nanoswarm - to shred whatever treatment the medic gave her. Naturally, this being a Detector swarm, it reported back that it was coming under vigorous and hostile attack from the moment it was inserted. This naturally lead to quite a lot of alarm amongst the medics (and even more alarm from Mixer, the local Firewall Proxy who knows damn well that this character, in personal particular, came within arms' reach of the canisters containing the TITAN nanoswarms last mission,) and one of the PCs, the medic, said the word quarantine first. (The NPC doc was going to, but the PC doc beat him to it.) Now, a Scum Swarm is not an authoritarian place, but when it comes to something as dangerous as hostile nanoswarms on someone who's resisting being tested, they don't fuck around. Scummers more than most remember all-too-well the horrors of Earth, having escaped them with their memories intact, and they also remember what happened in New Mumbai and Quarain. So Rocky proposed the quarintine, and the FYARU collective quickly approved it. Technically, the rest of the Swarm could have resisted, butthey're not crazy enough to resist the docs saying "This chick is loaded with something hot! We need to isolate her!" It's worth pointing out that the PC in question has a very high @-Rep, which is why they didn't simply vaporize her on the spot and reinstantiate her from backup. Three Reapers were dispatched from the ship, with three AKVs detaching from the hull as well - this is a well-known and fully-armed combat monkey character, after all, overkill is warranted in ensuring her compliance - and they escorted her into a quarantine shuttle, which is basically a box with a microscopic airlock, very rudimentary air filtration systems and an equally-rudimentary RCS system to keep it on-station. It also features a very strong internal anti-nanite protection system and is built so a faraday cage can be opened or shut remotely. So the AKVs latched on and boosted her to the edge of the swarm, under the heated-up guns of a pocket warship, which stands ready to vaporize her if anything untowad happens. So... Now what? I'm having a hard time justifying the fact that they didn't just open up immediately, let alone that they're going to tolerate her just sitting there for long. People know that New Mumbai was caused by what was likely just one, or a small handful, or compromised people getting through the screening, and this person has (a) demonstrated she has hostile nanoswarms in her, and (b) is violently resistant to allowing a full-course nano-sweep of her body, which would consist of injecting her with about 10 Swarms worth of Guardian nanites with orders to annihilate any nanites found in her system, and a couple of Detector swarms to suss out exactly what they're looking at. At this point, though, they don't have many other options, except maybe let her suffocate herself from stubbornness and then do it (which the player has said the character will take about as well as being raped,) eject her from the swarm as a probably-compromised individual and leave her to wherever the orbit will take her (Titan, eventually, long after even her medichines have failed,) or vaporize the shuttle with her in it and reinstantiate her from the backup. I'm also particularly annoyed, as a GM, because the player has as much as told me that this behavior is setting a precedent so that, quote, "when the obviously compromised injection "treatment" is offered by compromised NPCs, it won't be blatant metagaming for her to refuse with violence." So I'm kinda feeling vengeful. The way I see it, there's no escaping this shenanigannery without penalty. If she dies, she gets to come back from an older backup, missing much of her character development and memories and needing to re-earn the rez that's been earned since then; I instituted pegged Rez gain for everyone. If you die, you go back to the backup's skills and stats, but gain Rez at 1.5x rate until you've made up the difference. And she loses her morph and her gear, which she invested heavily in. If she does submit to the nano-treatment course, it will come out that there was nothing wrong with her at all, and she was just being a stubborn, obstinate fool. At this point, she's going to lose ten @-Rep and ten i-Rep for stubbornly creating a panic and behaving in a manner which made her look like a huge threat to the Swarm/an x-Risk. Or perhaps get a Black Mark on her rep scores, I'm not sure which. Either way, it's going to look very bad.

the nano tech they are
the nano tech they are investigating for, how long does it take to do its job? if its only a few hours or day they will eventually see that she unaffected by it via splimes that should be in a quarantine module. at which point they will know the quarantine is probably not needed with the objections of the proxy which he can't well give away without possibly revealing FW's existence but ya at the very least there are going to need be rep penalties for her and maybe some for rocky as well since as the team medic should of disclosed there are guardian swarms in her body

An idea
An idea may be to have a special investigator come in and check out the PC. But the investigator is a deep firewall agent who knows code words that amount to "This may be a democracy but here are your orders." Thing is the investigator is also an Async with all kinds of active and passive sensor gear. So while no injections will happen you can bet that the combination of high energy scans, interrogation and PSI scans will end up being much more invasive. Of course the PC will pass, since the investigator is on team Firewall, but it will take up a significant portion of the session where the other PCs will be able to freely move around and make adventure. I'd charge the PC 10 @ rep for the commotion but then reward the player with 1 REZ for good role playing. But the real advantage is that you can have this disruption become public knowledge in Firewall and then make the PCs action become a joke. So just like Britta ruins everything. [PC's Name] stands for stubbornly standing on principal at the cost of mission time and resources. The randomly give the PC i-rep as Firewall agents hearing the story send rep for providing a much needed laugh. Kindalas

They do know - both Scum and Firewall - that she has Nanophages and Guardians. The problem is that she said she was letting herself be injected with Detector nanobots, when secretly she ordered those same Guardians and Nanophages to destroy the incoming detectors. So they have all the reason in the world to suspect she's been compromised by something. What, exactly, nobody knows (though Firewall has suspicions,) but either way, she made a visible show of complying with a medical scan whilst secretly ordering her implanted nano-defenses into attack mode. So now nobody knows what's wrong with her, or where she picked it up, or what it is, and there are more vectors for things which make up your mind for you than TITAN tech. And if she's been actively compromised and is a knowing exsurgent (or other compromised type person,) intent on getting a load of hostile nannies into a habitat before letting them go, then no amount of quarantine waiting is going to help, because she can just wait it out without any visible effects.

How set are you on this? If exsurgents can't conceal their nature, or if at least those infected by the specific stain that was in the tubes can't, then the quarantine should work fine. Otherwise, I seem to remember that the Lunar habitats have scanners capable of non-invasively determining exsurgent infection. Maybe have the players/swarm have to deal with the LLA to get the blueprints and construct one? Whatever happens, the character should take a solid rep hit, but I wouldn't say a black mark; they've inconvenienced the swarm, not actively damaged it. To be quite honest, I'm not 100% sure why you don't just burn her to ash. The player's metagaming has caused significant disruption, and should get a rap on the knuckles for it. Time to learn why getting to attached to a specific morph is a bad idea methinks. (If they're so attached to the morph that nuking it would cause significant problems in the group, let them get an identical one modded out, but make them bum about in a loaner until it's done.)
In the past we've had to compensate for weaknesses, finding quick solutions that only benefit a few. But what if we never need to feel weak or morally conflicted again?

So, I'm ignoring the rule,
So, I'm ignoring the rule, but to be fair I was ready to stop reading if it was anything I did not already know (I did not fully read the other thread as a result.) As I mentioned over Skype, I have reason to believe a manmade nanoswarm can't easily scramble a flesh brain's data (and saboteurs are specifically made to mess with machines anyhow.) Hence, telling her this may make her calm down and accept the treatment (and I would expect a rep hit for her). It also gives a reason why simply waiting until she appears safe isn't an option: if the nanites only work on cyberbrains, she's a carrier who can appear fine and kill any pod or synth she gets close to, including half the party. I still need to doublecheck the rules on manipulating flesh brains, meant to do it last night but social obligations got in the way, but I believe you need something like an ego bridge?

This is a setting where
This is a setting where everybody and their dog is hard at work trying to reverse-engineer TITAN tech. Appeal to the rulebook as regards what manmade technology can or cannot do is a very hollow argument in-character, which means that attempting to use it as such ICly is pure metagaming.

What statements has her
What statements has her character made about the whole thing? Has she said that she's opposed to the idea of the invasive treatment and argued her case? I figure they let her sit in quarantine for a while, to cool off, then give her the options: Cooperate or burn. If she has a good explanation for why she did what she did, the swarm should be willing to listen. If she can propose a compromise that seems acceptable, have the scum take it. Make it clear that they're going to keep her in quarantine for at least a full session if that's how long it takes her to make her decision. Firewall may be able to give her an out. The proxy could suggest that she say that her guardian nanoswarm malfunctioned, and she panicked. Make up a sob story (or tell a real one) about her experience with nanoswarms, and offer to have someone from firewall, or someone the proxy can vet, claim to be her old friend who she'll trust to administer the procedure. This should cost her expensive firewall favor, and quite a bit of exasperation from the proxy. If the player objects to all of this, ask her how she would expect to be treated if she had just tested positive with Ebola.

Depends on if there is
Depends on if there is suspicion that TITAN nanotech (or nanotech which can replicate the capabilities of TITAN tech) is involved. If not, than this whole thing should blow over pretty quickly, as the potential nanites die off without anything too bad happening. Decontamination should be able to ascertain whether the infection was TITAN or not, and react accordingly. If there are TITAN nanites involved than bring out the antimatter, it's the only way to be sure. Plasma might be an ok substitute.

Check your dates, dude. This whole incident happened in July of last year. :P It was resolved. Frankly, though, the hardest thing to justify was that they didn't just give her a hot plasma bath then and there, but her rep did take a bath over being so stupid as to actively fuck with a medic checking her over for malevolent nanotech.
