Reputation network conflict of interest.
There are some cases when performing an action is approved of by some but not others. Publicly releasing corporate research data for example will piss of the corps, lowering your c-Rep and impress the Argonauts increasing your r-Rep and or @-Rep, nice and easy.
What do you do you do when the different factions use the same rep network. I have a couple of examples.
In support of the Terraforming of Mars I design and release nanobots to aerate the soil. The nanoecologests love me, the preservationists hate me and they both use e-Rep.
As a politician on Jupiter I deliver a rousing speech on the risks of allowing planetary consortium hyper corps into Jupiter’s economy, on this issue Jupiter is a bit of an echo chamber I get thousands of likes for voicing the opinion of the masses. The planetary consortium publicly brands me an enemy of free markets and oppressor of my people. Both use c-Rep
How do you deal with this?

If it balances out, it balances out and the rep score remains unchanged. Rep scores are a big abstraction: It's not a unified opinion of the character which will be shared by everyone in the network. It's an aggregate measurement of how much leverage their cred has.
The other option would be to add tags to their rep scores and then use them to modify scores or networking checks in appropriate situations.

On the Mars issue, I thought the preservationists were mostly trying to preserve indegenous biosystems on exoplanets and were less concerned with Mars. There areally aren't much to preserve but dust.

Rep score specializations
I think you can flavor your rep score with a specialization, like a skill. So you would have a E-rep score of say 20 (Nanoecologists +10) or C-rep 50 (Jovian +10)

How I would handle it and see it is, this.
Your rep is your general feeling within that grouping your respect and some groups see you different ways within the same reputation it balances out. And when calling in favors or other networking tests you gain a bonus to the rolls from +5 to +30 depending on your standing with that group
